I can see the physical nodes in SCOM, but cannot see cluster name, SQL servers, or the file servers under "Agentless Managed".

This is odd...

In the SCOM console I can see the physical nodes just fine, but when I access "Agentless Managed" in the console I'm not able to see the associated cluster names, SQL servers, or file servers?

I can see other cluster names, SQL servers, and file servers (under "Agentless Managed") associated with other physical nodes with no problem.  I checked with our SQL team and the other servers are configured exactly the same as far as SQL is concerned. My assumption is this is SCOM related.

Has anyone run into this issue before and if so how did you go about resolving it?

FYI - We are running SCOM 2012 R2 and SQL Server Mgmt Packs version - 6.3.173.1
